Penerbangan Citilink pada awalnya merupakan penerbangan yang dikelola oleh SBU Citilink milik Garuda Indonesia yang beroperasi dengan AOC Garuda dan menggunakan nomor penerbangan Garuda sejak Mei 2011.

Selanjutnya sesuai dengan Akta No. 23 tanggal 13 Januari 2012 mengenai perubahan setoran permodalan, dan Akta No. 91 tanggal 10 Agustus 2012 mengenai penyertaan tambahan modal berupa pesawat terbang, maka kepemilikan saham Citilink adalah 94,3% Garuda dan 5,7% Aerowisata.

Dengan dimilikinya ijin usaha penerbangan SIUAU/NB-027 tanggal 27 Januari 2012, dan sertifikat penerbangan AOC 121-046 tanggal 22 Juni 2012, Citilink mulai beroperasi secara independen tanggal 30 Juli 2012 dengan IATA flight code "QG", ICAO designation "CTV" dan call sign "Supergreen".
